After testing, skill effect duration scales both the initial duration as well as the secondary duration.
Test was conducted as follows:
0% quality normal Tornado gem socketed in a tabula. Use the skill. The duration switches from initial to secondary with a small visible "flash" around the tornado when it changes states.
I then socketed efficacy/increased duration which extended the time until the flash.
Then I equipped an ashes of the stars amulet (30% gem quality) and used an anomalous tornado to eliminate the initial duration entirely. This worked as intended. I then socketed efficacy/increased duration and there was a delay before the flash indicating that those two mods (reduced initial duration and skill effect duration) are additive.
